If you are having trouble getting your store completely published, you may need to refresh all of your pages. This can be done manually in your store using the Advanced Editor toolbar.
A store can leave changes unpublished for a few reasons. The primary reason for this activity is due to faulty custom templates. Another common reason is due to a page having an invalid template assigned to it.
Clear cached pages in your store that do not appear to be getting published
Check that you do not have a message at the top of this screen stating:
During last generation, errors occurred on: page-id-name.
If you find this message, you should first click the page ID indicated and fix the problem(s) with the page identified. If more than one page is shown, repeat this process for all pages shown in the list.
Now you can republish your store. This can also be done on the Controls page. To do so, click Generate in the Generate Only section. This runs the beginning of the publish process. Depending on the size of your store, this could take several minutes.
When it is complete, click the Publish button. Again, this could take a few minutes. View your site to verify that the changes have been properly saved. Please note that both these steps (Generate and Publish) must be completed before you will see any changes.
